Or such a backup procedure is not possible please tell me what should I avoid (such as using restore function in app) in Bimmercode for not deleting SLI codes.

The dealer can always restore the entire vehicle order (VO) file. I believe you can do this using the right software and an ENET cable.
The car, for the most part, is configured with XML files, so you should be able to back everything up, but you won't be able to do that with BimmerCode.
