To be clear, those prices aren't hugely marked up. That "city package" paint protection seems reasonable. One benefit of going through the dealer is if you are getting the car financed (although it sounds like you are buying cash) they can add these items to the financed amount.
If you will keep the car in Manhattan, I would probably get PPF applied to just the front and rear bumpers. (Ask the dealer for a custom package. I estimate the two bumpers should cost around $1k total to wrap.)
