This has been discussed on the forum. Many users say the car logs all changes and BMW can detect using tools like this even when you revert prior to taking the car in.

I say no, as long as you don't go into the deep code. If you are just changing the settings available to you, BMW doesn't care. I've changed all of my cars since the days before Bimmercode, when you had to use eSys, and all of those cars have ended up in for warranty service at some point and they never mentioned it to me.

I have coded every single one of my cars. Never had any hint or question asked by the dealer. Lately, I have been using Bimmercode or Carly ( i have both), but back in 2015-2016, I was using e-sys.
